Since this is volts, not current, 0.1uF 1KV ceramic caps should be fine.
Overvoltaging transformers can cause them to saturate even on the secondary side. You might want to consider using a voltage multiplier to get the higher voltage you seek.
How did you make the PCB or pads as you called them. Was that just a piece of copper or is it PCB material then the acid strips everything but the sharpie?
